Choosing a high bitrate or constant quality setting during re-encoding minimizes quality loss and produces an MP4 that looks very close to the original MKV.

One important consideration when converting MKV to MP4 is the handling of multiple tracks. MKV files often contain several audio tracks — for example, the original Japanese audio and an English dub — and multiple subtitle tracks. When converting to MP4, typically only one audio track and one subtitle track are retained, as MP4 has more limited support for multiple embedded tracks compared to MKV. If you need to keep all tracks, it is worth checking which track is selected as the default before converting.
